Umm it's actually just because why release a game for $10 when you're trying to sell it for $40... Why would you compete against yourself? That's why Ninty always stopps shipping the previous Pokemon Games as soon as the next main entry comes out.

Old Pokémon games will never be available on the eShop, and the reason is glaringly obvious. I don't know how is it such a mystery for some people, but Nintendo doesn't want to sell a game that cannot be completed (without glitches, that is), given that the only way to legally complete the Pokédex without resorting to the Mew Glitch, would be using the Link Cable which the 3DS isn't compatible with. And no, IR port will not be used to give it compatibility, since that will require to rework the games to recognize such a feature, and that would defeat the purpose of them being "Virtual Console" games. Also, Zelda Oracle games aren't an example on how to "link" games in the 3DS, since they use the Password system.
